Well, it could be one of the following I guess:

1. Notify that the name already exists and keep the popup open until different name is chosen
2. Follow Windows specific logic: create the file with number increment like notebook.ipynb, notebook (1).ipynb etc.
3. Prompt for overwrite as you proposed, but in my opinion it's not exactly safe cause user might overwrite some valuable work

I'd go with the first variant: just do nothing until the unique name is specified
