elkai should use Py_ssize_t, right.
However, the LKH library stores the tour indices in an int. The best tour is a list of ints, for example:

Since I don't own LKH I'm not gonna change their behaviour, all I can promise is that the next release will have a runtime check which upper-bounds the input matrix based on the machine/LKH integer size.
