Hmm, it's really weird and hard to reproduce.
Would you mind migrating to nwjs-builder-phoenix? It uses 7zip-bin to create archives, the compression should be much more reliable compared to pure JavaScript implementations, and might not have this kind of issues.
By the way, I don't recommend bringing many node_modules as described in FAQs.
