This bug also affects me. I think It could be fixed by checking if the window is a floating window first and passing the move command from i3l to i3 if that is the case for it to produce the desired behavior.
I do not know if that is the way to fix it and I do not have enough knowledge to implement the fix, but I can confirm the bug is happening in my machine as well.
Tested it with the vstack layout as well and with a window floating above others in the master and stack arrangement.
