After loading the developer console and narrowing down to JS requests, I found that this is being caused by the plugin that loads the "pagetree" on the left navbar of the page. This plugin loads after Dark Reader, and provides its own CSS which undoes what Dark Reader has done.

Is there any way to work around this? If not, feel free to close this issue.

EDIT: For now, simply disabling that plugin by blocking its URL keeps the dark theme in place, at the expense of the left nav bar being blank. As I don't use it much, this is acceptable to me at least for the time being, but if there's a better solution I am interested.
