Would this work with vanilla RCON also?

It has to, the protocol is the same, but I'm not aware of any commandline RCON utility for vanilla.

Just not all vanilla's commands are implemented, so some tools used with vanilla may fail with MCS.

Awesome, but it should probably be dumped into it's own project. Maybe we could drag it in with git subtree as well, but it's own project is better.

Nay, it's just like ProtoProxy or any other tool, it will be using half of MCServer's sources, so it will go into the Tools folder.
