the only hack i have for it right now is to keep track what are non-arrays key in the dictionary, and then to extract the values after loading it.
that is, i added to line 60 of BatchCollection.py with

AllFeatures[idx] = sio.loadmat(filename)
for curr_key in ['hopSize','winSize','lifterexp','tempos0','tempos1','tempos2','NTempos'] :
if not curr_key in AllFeatures[idx]: continue
AllFeatures[idx][curr_key] = AllFeatures[idx][curr_key][0][0]

My sincerest apologies for my lag on addressing this issue. I'm sure
you've moved past this by now, but I still really appreciate the feedback
and will make a change, just in case someone else comes along and wants to
try this. So thank you for your contribution.
This is indeed an annoying thing with .mat files with scipy.io across
versions. I've been transitioning away from this towards h5 (using the
deepdish library) over the past couple of years, partially because of this
issue.
Another way to address this is to check to see if the array has a single
element, and to extract it if so. I've just pushed a solution with this
change
for key in AllFeatures[idx].keys():
if AllFeatures[idx][key].size == 1:
AllFeatures[idx][key] = AllFeatures[idx][key].flatten()[0]
