Just CSS "opacity", "visibility" and "z-index" are supported. If you want to place a video on top of other video, you'd rather add z-index property to it with higher value.
Call cordova.plugins.iosrtc.dump() and check the XCode stdout/stderr output. You should see two PluginMediaStreamRenderer instances.
BTW this is not a plugin for Android. Android just uses real WebRTC in modern Android versions.
First of all, ensure that your videos are correctly placed even before using the plugin.

So width/height should be set on the HTML element?

No, it should not. The plugin will read the effective left, top, width, height of the video element. For exact details check this: https://github.com/eface2face/cordova-plugin-iosrtc/blob/master/js/MediaStreamRenderer.js#L74
