Seems like I can confirm this behaviour of few variants being matched (~10k) when matching GRCh38 geno and sumstat files to LD reference:
also resulting in a crash due to a negative H2 estimate:
The --merge-by-rsid option fails completely:
This quick fix on line 156 appears to fix the issue, so will incorporate a proper fix:
