Commit e93a822 now improves the look of these power-ups considerably. I have changed all four spherical power-ups (soulsphere, megasphere, invulnerability and partial invisibility) from additive translucency to 33% alpha translucency. I've only provided the one screenshot below, but having just checked the power-ups in E1M2, E1M3, E2M7 and E3M4 you show above, they are all fine. Thank you for your help!
