Bndtools does work on Eclipse 3.6.1, that's how I use it myself.
It's possible there is a clash with another plug-in you have installed. Could you please attach a copy of the workspace log file? (http://wiki.eclipse.org/IRC_FAQ#Where_are_Eclipse.27s_log_files_located.3F)

A clash with another plug-in is what I suspected, but I also tried with a clean Eclipse package right from the eclipse.org site...
I've nothing in the workspace log. I'm sending you a copy of my platform installation details over email if it helps.

It works with eclipse j2ee version, I am not sure if it works with basic eclipse download (~100mb)

Quick update: it now works for me too but I happened to totally change my environment. I now use a Java 6 for Mac OS X 10.5 (64-bit), and re-installed a clean "Eclipse IDE for Java developers" package (Mac OS X 64 Bit).
