E.g. a proto-language had three tonal phonemes *T1, *T2, *T3. Does it make sense in the first place to include them in the inventory, since no phonological features, like [+high, +falling] can be added?

So they reconstruct 3 tones but they don't say what those tones are? As in, they're underspecified? Or are they simply, H, L and M? If the former, do add them as you list above, i.e. *T1, *T2, *T3. If the latter, use the ˦ ˧ ˨
