Dammit. This used to happen a lot early on but I thought I had cleared it up. The short answer is that I have no freaking clue why this is happening; I've spent a lot of time trying to track it down. Guess I'll have to dig back into it.

It has happened a few times for me as well, but then it gets better. I

I also ran into this after removing a project and re-adding it. After adding another project, the new project was listed as missing on disk, so maybe it's related to the last project added?

Ah! Looks like the Project Sidebar & Project Dropdown do not agree about if a project is missing.
I did notice that as the project was being indexed at first, the red title and 'Missing on disk' appeared for a split second in the Project Sidebar, but that state 'stuck' in the dropdown. If you do anything to trigger a project list update (remove a project, add a new project), the project state is no longer 'missing on disk'.

Yes, this seems to be a UI updating issue.
When you remove a project, the title updates, but the Project lists are not updated.
Re-ordering the projects triggers the project lists to update.

Fixed for Beta 8, I think. Projects should never incorrectly state that they're missing on disk.
