I am not sure what the actual problem is but it sounds like the image is either 'weird' or Clair has an bug.
Dit you try with a clean DB?
Is it your own Docker image or something online?
Did you see this on any other image?
What happens if you do it again on empty DB and what happens if you do it on the same DB?

This is a container built for the project (so self built). It is built FROM centos:7.3 with some additional RPMs installed.
I see this on a number of images but they all inherit from Centos7.3
I have tried using Klar (as an alternative scanner) and I get the following error:

So I am pretty certain it is a clair error.
