A separate "notes" tab in the toolbar would be nice, with possibility to devise new "note category", collapsing the categories and, of course... a tree view!

FOr example, I can have notes for background on history, flora, fauna of history world. Or say in the background two powerful states sign a treaty, which is just referred in the text; but I would want to have the main points of the treaty written down in the notes. Or I have some machine, and of course describing it in more detail in the text would be cumbersome - but, for consistency reasons, I would want to write down a note saying hwo it works, what it can do and what it cannot do.

Linking this note to relevant scenes would be nice bonus.

This is essentially what I came to say.

In my example, I have a fairly complex magic system. Currently I have it listed as a location, that way I can reference it. Being able to have a global notes option would be fantastic. That way I have a place for all those minor things that don't really fit anywhere else.

+1 on this it would be nice to have a way to gather more thoughts and ideas than a single note page.
