Just run rm ~/.emulationstation/es_input.cfg. If you're looking for it by hand, it's a "hidden" folder (starts with "."), so that may be why you didn't find it.

Haha wow... I'm ashamed of how easy that really was. Thanks for your help, I don't know if you could tell but I'm kinda new to this hahaha.
