I think all we need to do is make sure that the ycmd-company backend responds to the prefix command for any buffer in ycmd-mode. Currently it only responds to buffers in C++, Python, or C#, and this just goes back to earlier naivety on my part.

OK, in 36efbb1 I updated company-ycmd to work for any buffer in ycmd-mode.

I'm still puzzled as to why things didn't work after you updated company-ycmd-modes. Try the last patch, though, and see if things work now.
