You should mount your web socket middleware above the webpack-hot-server-middleware, e.g.

// Mount sockjs handlers here.
app.use(require('webpack-dev-middleware')(compiler));
app.use(require('webpack-hot-middleware')(compiler)); // Mounting this before `webpack-hot-server-middleware` will ensure you don't have to filter out `hot-update.json`
app.use(require('webpack-hot-server-middleware')(compiler));

NOTE: I've not worked with sockjs before so not 100% sure how to mount it before other handlers, they don't seem to expose an express-middleware.
